In Karakura Town, unidentifiable spirits begin appearing en mases. While attempting to deal with these strange souls, Ichigo Kurosaki and Rukia Kuchiki meet Senna, a mysterious shinigami who wipes out most of them. Senna refuses to answer any questions, so Ichigo is forced to follow her while Rukia tries to find out what's going on.

On a warm summer day, a boy heard the sound of bells ringing, as if in celebration, in the mountain near his home. Several years later in that same mountain, the mushishi Ginko stumbles upon a young girl in a mountain with branches and leaves growing out of her body. He later realises that she is the lord of that mountain but finds it strange that a human like her was chosen as the lord. He meets her older brother who has continued to search for her ever since she disappeared while accompanying him on a stormy day. The story is about Ginko’s peculiar journey amidst the occult to unravel the mystery behind the enigmatic girl called Kaya and the mountain that has become her home.

When the Spirit World is flooded due to an unusual rainfall which overflows the River Sanzu (aka the River Styx), Lord Koenma senses an extremely powerful enemy. He entrusts Death God Botan, to deliver to Spirit Detective Yusuke, a mysterious item which must be protected from the invading enemy. In 2012, Atsuya and his 2 childhood friends do something bad and run into an old general store. They decide to stay there until the morning. Late into the night, Atsuya sees a letter in the mailbox. The letter is addressed to the Namiya General Store and the letter was written by someone to consult about worries. Incredibly, the letter was written 32 years ago. The mailbox is somehow connected to the year 1980. Atsuya and his friends decide to write a reply and place their letter in the mailbox.

The battle is over, and they can go about their normal lives now... or so they thought. With no time to rejoice after miraculously saving Mirai from Beyond the Boundary, Mirai lost all her memories. Akihito, now a high school senior, starts to avoid Mirai thinking it’s for the better. Not aware of Akihito’s feelings, Mirai tries to get closer to Akihito. Then, someone who knows of Mirai appears in front of the two. With Akihito’s troubles in vain, Mirai once again sets forth on a battle that forces her to look within.

It all began quite suddenly. Akihito, who appears human but is actually half yomu with the power to quickly heal himself, sees a freshman girl who appears ready to jump from the school rooftop. However, the exact nature of the boys' power and of the abnormal events is unknown, and Ruka gets drawn into investigating the mystery that surrounds her new friends.
